Application permissions such as User.Read.All, Reports.Read.All, Sites.Read.All, Group.Read.All, and Policy.Read.All for full Conditional Access coverage.

Does the assessment change anything in my tenant?

Discovery is read-oriented inventory collection. It does not migrate mailboxes or rewrite mail flow by itself.
